Where can I get Onyx Gemstones and Diamonds? I mean except in dungeons...

A couple of EotN quests give them as rewards. Other than that (and dungeons) I think the only option is buying them. There is a possibility that salvaging certain items will return diamonds, but I'm not sure this happens.

Jeweled daggers have a chance to salvage into Ruby/Saphire/Diamond.

saphire/ruby/diamond djinn essences also can salvage into their respective gem. Also ruby daggers can give rubies. Stuff like that salvages into all that stuff

Your chances of getting gems from salvage are very slim. You have a better chance of getting them in dungeons. You could also wait a few weeks to see if the market price drops. You do have months before GW2 release to get the weapons into your HoM.
